Freight costed against the trip that actually carried it.
Transport businesses usually bill from an estimate and cost from a guess. The consignment was booked at one rate, the trip ran at another, the driver took an advance that nobody netted off, and the margin on the lane is a number someone works out at the end of the quarter.
Logistics Management runs the consignment from booking to proof of delivery, and costs the freight against the trip that carried it. Rate contracts, advances, fuel and tolls all land on the same trip record, so lane profitability is a report rather than an exercise.
Invoicing is raised from delivered consignments, not from the booking. If a load was short-delivered or returned, the invoice reflects it, and the exception is attached to the document rather than argued about over the phone.
